4(B) and 1K are great ways of countering his 1(B) setups.
99% of ZWEI's movelist is unsafe. If you're not sure and haven't memorized an entire block punishment chart against him, chances are you can 6BB punish everything.
When you block his 4B, watch out for the delayable BE. If he doesn't have the meter, it's yet another 6BB punish (lol).
You can duck the 2nd hit of (A) and punish.
You can step the 2nd hit of (B) and punish.
6A is one of ZWEI's best spacing tools. It's also -14. More 6BB punishes. It can also be stepped to his left if I recall.
If he's doing 1(B) at range you can 66B under it. Make him remember that Raph controls range way better than he does.
A+B seems somewhat safe but it's actually -16 with pushback, which is no problem for Raph.
If he goes for a B+K BE setup after CE, just stay grounded.
4(B) under the 2nd hit of 66BA. If he starts doing just the first hit, 6BB punish.
Watch out for delayable second hit of 22BB. Both hits are unsafe though, lol.
22K is one of ZWEI's best moves. It's also 6BB punishable. Lol.
1K BE is +10 on block if you don't step the 2nd hit. In general, avoiding his Ein strings by stepping/ducking/interrupting is preferable to JG, because his frames on JG are actually pretty damn good.
Step the 2nd hit of 66A BE.
A+G is forward RO when he has meter. B+G is better damage and oki.
A quickstep into 4(B) should shut down his KF stance.
I need to test it but I think you might be able to B+K the 2nd hit of his 66A+B if he delays it.
4A+B/4(A+B) is another move that looks safe due to pushback + force crouch but is actually -24. 66B punish from anywhere.
ZWEI gets a hefty punish on Prep K BE (a good 80 damage punish), so be warned. On the plus side, ZWEI doesn't get any significant punishment up until -17, so all he gets against stuff like Prep K is BB.

This matchup is so hilariously skewed in Raphael's favor that I've gotten a ZWEI player to think that Raphael is the most broken character in the game. I don't think it's an exaggeration to say this is Raphael's best matchup in SCV by miles. Raphael controls space significantly better than ZWEI (yes, even against step) and has such a speed advantage that ZWEI is reduced to a poking game (AA/BB/2A/2K) where Raphael significantly outperforms him. Abuse your 2K poking nonsense and there's very little that ZWEI can do against you.
 
Teching back should break the basic B+K BE setup.

1(B)K while you're on the ground will either scoop you up and Ein you, or it'll force you into a frame trap. If his timing is right you will not be able to duck Ein and Zwei will be at frame advantage. Trying to duck the 2nd hit anyway will probably keep him honest.
 
Oh, I forgot to mention that ZWEI lacks a reliable way of interrupting SE at mid range and that SE goes under his BB. Lol. He can take the scary part of SE's mixup out with 6A+B, but you can beat this with a delayed SE B for double the damage he would get if he guessed right with 6A+B.
